Separation of "church" and state has a particular Christian connotation. Church is a Christian place of worship and, in my interpretation, implies no particular Christian institution. Kind of like "freedom of the "press" is just redundantly articulating the many ways in which people should be free to express themselves, not granting special privileges to a special class of people.
