Is it possible that the original "recovery disk" was in fact FIRST used for a "failed" cloning that actually copied the erased data, and THEN it was used as described for a hand copy of the home directory? That would explain the presence of deleted files that otherwise would not have been copied by the manual copy process. I know that some cloning devices report a failure after a lot of work done.
